It does sound like the fares have increased. Advance fares are unregulated and can be withdrawn and increased by any amount. The next fares round is actually due at the beginning of september.

Does the route you are taking travel from NewCross to Whitechapel. Surely as this was part of the underground before closure then NR only fares would not apply and TFL/NR fares would be the correct option ?
Maybe they could designate one of their coaches as being reservable at any time. They could then put labels on the outside warning people sitting in that coah that if they sit there someone could reserve the seat during the journey.
People could then have the choice to sit there knowing that...

Why not write to them asking for some refund ? The Any permitted single is valid from paddington as well as waterloo. But you were already at Waterloo so Paddington clearly was not an option as underground is not included in your £22.
