Was it a consistent twice a week or did you have any weeks when you travelled 3 times? Weeks are considered individually and you can claim for between 1 and 4 weeks under the scheme.
Having talked to a range of people working within the rail industry, I find that they are mainly genuinely wanting to do their best for passengers but, at the end of the day, isn’t the DfT really their primary “customer”.
Timetable 02, despite its name, does seem to show all the Brighton trains from the Bedford line for their full journeys: “This timetable shows all Thameslink services that call at any station between Bedford and St Albans City from 9 December 2018 until 18 May 2019.”

Depending what train you are on initially, there is also the option to change at Finsbury Park onto a Moorgate train using the London terminals ticket.
I think the key words are "up to" (or perhaps "which Dec?").
