Some stations on Merseyrail northern line eg Ainsdale needs two changes at Liverpool LS and Central or walk from one to other , via Manchester additional change at Southport , via Wigan is walk and Southport change .
On another line the intermediate stations on the Victoria-Huddersfield line (Ashton, Mossley, Greenfield, Marsden and Slaithwaite) require 2 changes to reach London.
Marsden and Slaithwaite have a through train to/from Leeds late on a Sunday so can be reached from London by changing at Leeds (EC) or Mirfield (GC). The return may involve an overnight wait for the first train on Monday morning at either change point!
Sure there are a few odd trains which go all the way from Man Vic to Leeds and vice versa?

Might be thinking of that Liverpool service, and sure there is one to somewhere like Southport? Can't remember.
And for Ashton-under-Lyne, you could change at Liverpool.
Close to the Merseyrail network there's also all the stations on the Borderland line north of Wrexham now that Wrexham doesn't have a direct London service. In addition to that there's Stanlow & Thornton and Ince & Elton.
Wrexham still has a London service - the VT to Euston.
And some Stanlow/Ince trains go through to Warrington BQ for a Euston service.
I thought Virgin withdrew that or is it next year that it's going?
Does it have a return working? IIRC the last Ellesmere Port-Helsby shuttle continues to Lime Street via Warrington BQ and Rainhill to be at Lime Street in time for the evening peak.
There was an erroneous post on here which said it would not run in the current timetable but it certainly does - I've used it.
