There are stations on the Met where LU trains are non-stop in the peaks.
There are a couple of stations on the District where SWT passenger services pass through without stopping.
Stourbridge Jn, Kidderminster, Droitwich Spa.

Worecester Foregate St. to Ledbury, etc., etc.
I *think* all stations east of Benfleet, excluding the terminals at Shoebury and Southend Central for the purposes of this thread. Thorpe Bay has nothing booked to terminate, but it has trains enter service there.
The first southbound HOWL train from Shrewsbury runs non stop Swansea-CardiffA few random 'mainline' ones off the top of my head and not as far as I can see mentioned already, and save diversions and what have you:
Western: Truro, St Austell, Cheltenham Spa, Gloucester, Newport (Gwent), Bridgend (?)
Midland: Chester, Llandudno Junction, Bangor (Gwynedd), Wolves, Leicester, Leamington Spa
Eastern: Skipton, Keighley, Wakefield Westgate, Ipswich
Scotland: Dundee, Arbroath, Falkirk Grahamston, Pitlochry, Kingussie, Aviemore
And Kirkby Stephen IIRC.
Exeter Central is missed by the last Waterloo-Exeter St David's on Sundays (or something odd like that). A couple of peak SWT services miss Brockenhurst.

Reading could be a contender.
Some morning services pass non stop through Reading.
Other contenders include Drayton Green, Castle Bar Park and South Greenford on the Greenford branch
