A few random 'mainline' ones off the top of my head and not as far as I can see mentioned already, and save diversions and what have you:
Western: Truro, St Austell, Cheltenham Spa, Gloucester, Newport (Gwent), Bridgend (?)
Midland: Chester, Llandudno Junction, Bangor (Gwynedd), Wolves, Leicester, Leamington Spa
Eastern: Skipton, Keighley, Wakefield Westgate, Ipswich
Scotland: Dundee, Arbroath, Falkirk Grahamston, Pitlochry, Kingussie, Aviemore

Appleby and Settle.

And Kirkby Stephen IIRC.

Dorchester South/West, Bournemouth, Honiton, Exeter St. Davids/Central, Salisbury and possibly Wareham and Brockenhurst

iirc, Honiton, Dorchester and Maiden Newton have no terminating services.

Exeter Central is missed by the last Waterloo-Exeter St David's on Sundays (or something odd like that). A couple of peak SWT services miss Brockenhurst.

I *think* all stations east of Benfleet, excluding the terminals at Shoebury and Southend Central for the purposes of this thread. Thorpe Bay has nothing booked to terminate, but it has trains enter service there.

Eggesford, where every train must stop to exchange tokens.

All passenger trains stop at Crediton, Plymouth and Exeter St David's.

There's the Sunshine Coast Line stations of Wivenhoe and Thorpe-le-Soken, Kirby Cross and Frinton where all trains stop.

There must be hundreds of them - most stations on branchlines and most suburban stations not on mainlines.

Shepherds Bush, Kensington Olympia, West Brompton and Salisbury seems to have all services calling.

All stations on the London Underground, DLR and Tramlink networks

There are stations on the Met where LU trains are non-stop in the peaks.

There are a couple of stations on the District where SWT passenger services pass through without stopping.

Also, all day no Chiltern services call at Moor Park.

Stockport has quite a lot of passing services, including the 0732 Manchester to Macclesfield and many XC services on Sunday.

I can offer Dinting.

Edit: No I can't, not since the 0532 Manchester to Hadfield is in passenger service now...

Intermediate stations on many branch lines that only have "all stations" services, e.g
All stations Moss Side to Blackpool Pleasure Beach;
All stations, Disley to Chapel en le Frith.

And if we ignore possible diversions to engiineering work:
Romiley, Marple & New Mills Central.
Birmingham Snow Hill, Stourbridge Jn, Kidderminster, Droitwich Spa.
Worcester Shrub Hill
Worecester Foregate St. to Ledbury, etc., etc.

Ignoring diversions due to engineering works, I think the following can be added to the list:

Romsey
Winchester
Southampton Central
Southampton Airport Parkway
Warminster

(I would say Andover, but there is one train a week [Sunday Only 20:45 Waterloo - Salisbury] which skips it)

On the WoE line itself
Yeovil Junction
Crewkerne
Axminster
Honiton
Cranbrook

I believe the last Exeter - Salisbury train of the night doesn't call at the stations between Yeovil & Salisbury, probably to allow for it to be diverted via Pen Mill.

There are booked XC services that run via Kidderminster (or come in at Drotiwich Spa from Bromsgrove) through Worcester Shrub Hill without stopping.
Ledbury and Colwall are missed by the first Hereford-Paddington. Malvern Link is missed by an evening eastbound IIRC.

Quite a few around the WYPTE area and slightly beyond:

Lockwood, Berry Brow etc on the Penistone Line.
Stations to Ilkley, eg Guiseley, Ben Rhydding
Keighley
Glasshoughton
Cattal, Hammerton, Poppleton
Whitley Bridge, Hensall, Snaith, Rawcliffe

I was going to suggest Halifax but there is one service a day which turns back.

Nope, the 0607 from Shoeburyness passes through Southend Central, Westcliff and Chalkwell, the 0708 from Shoeburyness passes through Benfleet and the 0718 from Shoeburyness passes through Leigh-on-Sea. So I think the only qualifying stations are Southend East and Thorpe Bay.

I thought terminal in the OP literally meant a terminus station, e.g. London Euston (NR) or Holyhead, not 'through' stations which happen to have terminating services, e.g. Oxford or Leeds.

Caerphilly, Pontypridd, Radyr, Barry Town, Barry Dock, Rhoose, Llanwit Major, Ebbw Vale Parkway...... I could go on for ever in the South Wales Valleys. Easier to say everywhere except Treforest Estate and Energlyn & Churchill Park.

Correct

Northbound everything stops at City Thameslink to change over to AC (but doesn't release the doors) on Sundays, but southbound services don't call.

Similarly IIRC from checking RTT northbound overnight services don't call at Farringdon

I don't believe any passenger trains are currently booked to pass non-stop through the intermediate stations between Purley and both Caterham and Tattenham Corner.

Depending on definitions, of course, Coulsdon Town is used to start/terminate trains, so might be disqualified. Whyteleafe South has also occasionally been used to start/terminate trains if Caterham station has been closed (mainly due to staffing problems).

If that is the case, then my earlier mention of Oxted is disqualified, as are Edenbridge and Crowborough, which can both be used as termini during disruption or engineering works.

St James Street, Walthamstow Central, Wood Street, Highams Park. There used to be a couple of express trains a day that called at Walthamstow only before heading on to Chingford (and vice versa) but afaik these don't exist since LO took over.
Similarly, Hackney Central, Hackney Wick, Homerton.
