I believe when City Thameslink is closed, there is a sign which comes out on the northbound platform saying something like:
"Station Closed, Driver DO NOT release doors".

I suspect something similar comes out for the overnight trains when they have to pause at Farringdon heading south when the station is closed. I wonder if that is due to a driver forgetting the station is closed and releasing doors and having passengers attempting to escape

A notable fail to call that I experienced 20 years ago on my local line the Stourbridge Railway on a Cradley Heath - Birmingham (either Snow Hill or Moor Street) journey, where the driver forgot to stop at Rowley Regis on a Stourbridge Junction - Stratford-upon-Avon via Shirley train.

The calling pattern at that time was:

Stratford-upon-Avon - Stourbridge Junction via Shirley - all stations (except Tyseley, Small Heath, and Bordesley) to Birmingham Snow Hill, then Jewellery Quarter, Smethwick Galton Bridge, Cradley Heath, and Stourbridge Junction.

There was the Birmingham New Street - Great Malvern via Stourbridge 5 minutes or so behind the Stratford uA - Stourbridge Junction that called at Rowley Regis, Stourbridge Junction, and stations to Great Malvern.

In the opposite direction, the Stourbridge Junction - Stratford uA via Shirley called at Cradley Heath, Rowley Regis, Smethwick Galton Bridge, Jewellery Quarter, Birmingham Snow Hill, then all stations except Bordesley, Small Heath, and Tyseley.

The Great Malvern - Birmingham New Street via Stourbridge called at all stations to Stourbridge Junction, then non stop to Birmingham New Street.

It was a weird pattern back then, and it was understandable when the driver forgot to call at Rowley Regis on the Stourbridge Junction - Stratford uA train that I was on. Fortunately, there was only one passenger who was wanting to alight at Rowley Regis, with nobody wanting to board, therefore the world did not come to an end.
