Blackfriars and City Thameslink (well, you used to be able to see Blackfriars if you stood at the south end of City Thameslink, but after the reconstruction I am not sure)

It used to be possible to see Lelant station (on the St Ives branch) across the estuary from Hayle station (on the main line). I haven't caught a train to/from there since the supermarket was built on the harbourside so I am not sure if that is still the case.

Starcross station is visable across the Exe estuary from several stations on the Exmouth branch.

If I remember right you can see Folkestone West from Folkestone Central.

Before it was closed Abercynon North was easily visible from Abercynon South.

You can see trains at Overpool and Little Sutton from Ellesmere Port and v.v. I think you can also see trains at Stanlow & Thornton. However you can't see Ince & Elton as there is a slight summit between Stanlow & Ince.

When I arrive at Little Sutton to catch a train to Hooton and beyond, I always check to see if I can see the lights of the unit parked at Ellesmere Port. That's how I know my train is running meaning that, if the missus has dropped me off, she can go home.

You can see Woking station from West Byfleet and vice-versa. As for the cross-river question, I think you can see Starcross from Topsham.

It may or may not be possible to see Hackney Central from the side London platform at Hackney Downs (the platform that has trains that omit Cambridge Heath and London Fields).

Depending on vegetation, it may be possible to see Lower Tyndrum from Upper.

I think there are a few visible pairs on the “west coastway”, but that’s one I know for sure.
From Warblington you can indeed see Havant and also in the other direction Emsworth. From Emsworth (up side) it is possible to see Warblington and Havant to the west as well as Southbourne in the other direction. Needless to say you need damn good eyesight.

This isn't national rail but Turnham Green and Stamford Brook, and South Ealing and Nortfields can both be seen from the other station.

You can see a train stop at Adwick if you are a Bentley but you can’t see the buildings.

Several stations on the Coryton branch. Think Ty Groes, birch grove, Rhiwbina, Whitchurch and Coryton can be seen from their respective neighbouring stations
