Any route offered when you are buying your ticket is valid. Separately, any route offered by NRE is valid, even if searched for after buying your ticket.

However, NRE states that multiple tickets ("combined fares") are required for an itinerary via Liverpool and TrainSplit only offers that route with split tickets. This suggests it's not a valid route on the through ticket you have.

Looking at the Routeing Guide, whilst travelling via Newton-le-Willows is permitted on map combination GM+BM (using Halifax and Birmingham as the Routeing Points) if you continue via Warrington, going via Liverpool isn't a mapped route.

I don't know, but it's pretty uncommon for a ticket between two places east of Warrington to have any valid routes via Liverpool.

It should be pretty easy to avoid Crosscountry on other routes, though. You could change train in Manchester, Crewe and Birmingham/Lichfield. Or you could change at Warrington Bank Quay and Birmingham New Street.

The latter route is only valid because it is part of a valid Todmorden–Halifax–Todmorden–Warrington–Birmingham–Wylde Green route, and the ticket you have doesn't stop you from missing out the Todmorden–Halifax–Todmorden section (known as breaking your journey).
