Great Northern seem to pay better.

Great Northern station staff may have a higher basic salary then Thameslink BUT Thameslink is on the old BR T and C's meaning they get more money for Sunday's and Bank Holidays plus they can opt out of doing Sundays as it's outside the working week unlike Great Northern which has Sundays as part of the working week.
For example, a GN shunter as I think they're on ex BR pay will earn a lot more then a Station Supervisor on non BR pay.
So yes the pay can differ greatly between various parts of the same business.
Passenger Host Role
In that case, I would say Thameslink would be better as even though it's less basic pay, with all the extras you get as part of the T and C's you will take home more pay them your Great Northern counterpart.
Plus they operate a 2 track railway so if the Slow lines are having engineering works done, you can still run a amended service on the Fasts without having to fall back entirely on rail replacement unlike the Great Northern which doesn't have that luxury. This is especially felt if you have to travel in to your place of work by a rail replacement service on a bus.
