Hi I found an interesting thing yesterday, I was charged 5.40 from paddington to Alexandra Palace (via Kings cross). I thought it was too expensive then I searched prices on TfL website for Paddington to Harrow& Wealdstone rail station and only 3.60! (Both off peak price)That is strange as H&W is in zone 6 while Alexandra Palace only zone 3. And both includes a tube then rail. Anyone knows the reason behind it?

Prices are set line by line, they aren't set by Travelcard Zone. Only Travelcards and U-Zone tickets are set up that way.
For example the off peak Oyster or Contactless single is:
Hayes & Harlington - West Ealing £2.20
Chingford - St James Street £2.30
Stonebridge Park - Headstone Lane £2.20*
Chislehurst - Lewisham £3.20
All completely different even though they're all 5-3 journeys. There's a lot more going on than these four examples these are just some common ones.
*no higher fare charged for the morning peak, unlike all of the others. Still a higher fare in the afternoon peak.

- As of a few years ago, Piccadilly Line journeys from London (I have a vague recollection this is only zone 1, but not sure) to Heathrow - specifically Heathrow 2&3, Heathrow 4, and Heathrow 5 - are always charged at peak fares.
- As a longstanding policy, travel between Heathrow 2&3, Heathrow 4, Heathrow 5, and Hatton Cross (I believe the latter because it provides access to a number of airport hotels?) is free.
- But the always-peak rule only applies to the Heathrow Terminals stations, not Hatton Cross!
- So during off-peak hours, if traveling from London to Heathrow, the cheapest thing to do is to travel to Hatton Cross (for a normal off-peak zones 1-6 fare), tap out, tap right back in, and travel from Hatton Cross to your desired Heathrow terminal for free. The same thing works in reverse.
Paddington to Harrow & W is priced entirely as a TfL journey (either via Bakerloo Line, or via Euston and London Overground).
Paddington to Alexandra Palace is ‘mixed-mode’ as it includes non-TfL service. These are more expensive, as you’ve discovered.
Indeed so. However, worth being aware the journey to Alexandra Palace would still cost more than a similar length journey through the same zones along the Bakerloo line or Lioness line even excluding the so-called mixed mode tax.
London St Pancras, London Kings Cross or Moorgate to Alexandra Palace is £3.70 off peak. London Euston to Harlesden by way of comparison is only £3.10 off peak (ignore the difference in off peak times here).

Worth noting the higher fare for Heathrow - Z1 journeys applies on the Elizabeth line too. Also Hatton Cross didn't used to be included in the old Heathrow free travel zone, you were allowed to change trains there to reach T4 for free, as now, but not enter/exit.

So it is! Just assumed it was in the same zone as the Terminals stations, but evidently not.

Some TfL buses used to be free from Hatton Cross into Heathrow. That was withdrawn in 2021. Then sometime later, Hatton Cross tube was added to the free travel zone.
Couldn't find any clear news articles online. These are the best I could find (headline on 2nd link is wrong, but URL is correct):

There are also some TfL oddities for local journeys on the Weaver Live from Zone 2 onwards and the Elizabeth line east of Stratford presumably to protect Greater Anglia revenue. Zone 1 journeys are the same as travelling on other TfL rail modes.
