According to BRFares (https://www.brfares.com/!fares?orig=SOY&dest=ABD&rlc=YNG&period=20240928), there is a fare available from Stornoway to Aberdeen, which I would like to buy.

However I can't find any booking site nor Avanti or Northern TVMs that will sell it. They recognise Stornoway as a valid origin though. Is this likely to be a case of the ferry times not being loaded, as I believe can happen with Irish Sea ferries, or is the ticket unavailable these days?

It could be the ferry times, the bus times (Inverness to Ullapool) or both.

There is no bus times betwen Inverness and Ullapool and also no fixed link data. No online retailer or journey planning ticket machine will be able to sell it as they cannot form an end-to-end itinerary.

Perhaps a ScotRail ticket machine will be able to, otherwise you'll need to use a ticket office or call ScotRail.

According to the ScotRail website, you can only buy SailRail tickets for Belfast and the Clyde Ports online, other routes require purchase at a ticket office or over the phone.

Book your tickets from:

  • The ticket office at a staffed station
  • By phone on 0344 811 0141 (select option 2)
  • On-train when boarding at a station where no booking facilities are available
  • Online to Belfast and the Clyde Coast (Rothesay, Brodick and Dunoon)

Calmac operate the Stornoway - Ullapool route. They are not currently offering rail & sail tickets. As I understand it this is due to an issue with their new(ish) ticketing system.

See: https://www.calmac.co.uk/article/5948/Connecting-services

I would take from this that there are unlikely to be through bus tickets either. You could contact them and ask though.
I'm not sure if that's still the case. They were certainly making a big thing during the summer when the Arran ferries were likely to be over capacity that Rail and Sail tickets are not a booking and for people with one to contact CalMac for a reservation.

Well their website is still showing no rail & sail tickets available. (Follow the link I provided).
