The 0715 Cambridge to Liverpool St shows in the timetable but not in the journey planner, booking engine or station signs. Realtime trains shows it but only in detailed view. It definitely ran today and definitely called at Cambridge. The journey planner has it departing Ely at 0650 and calling at Cambridge North 0705 and Whittlesford at 0724 but the Cambridge stop seems to be missing. What’s going on?

The call at Cambridge seems to be shown as "does not set down" AND "does not pick up". Does the portion of the train originating from Ely at 0650 get joined with another portion at Cambridge?

Yes

This has always been the case and worked previously.

Looks like the train which runs as a 5 car Class 720 unit from Ely to Cambridge, becomes a 10 car unit thereafter. Wonder though why Cambridge passengers aren't allowed to alight / board there?

A look on RTT shows it is a VAR schedule for the next couple of weeks, so my guess is an input error.

I've been informed that the error will be corrected by tomorrow and thanks to @msc44 for highlighting it.

Now showing correctly in RTT: https://www.realtimetrains.co.uk/service/gb-nr:P47145/2026-01-07/detailed#allox_id=1

When I looked yesterday it seemed to be wrong for the next couple of weeks, then basically correct but with a phantom stop after Cambridge, then back to normal by the end of the month.
Looks like it was an input error on the VAR schedule which applies for the next couple of weeks. The WTT schedule is correct.

The 'phantom stop' after Cambridge is for the new Cambridge South station, which was expected to open in the first half of 2026.
