I was looking at buying an Advance Sgl from SPA to CBW
On National Rail journey checker, LNER and SouthEastern the Journey at 11.10 on 17th Oct shows as £44.80.

Knowing splitting tickets is an option I head over to Splitticketing.com and low and behold it’s available for £33.70, not as a split or special fare just and advance sgl Spalding to Canterbury West, it still is as I write this

I assume the same booking system underneath? But why different prices?

Just weird

Anyway booked for £33.70 but I thought I’d give you guys and gals something to question

The forum site has given you a longer wait at Peterborough and a shorter wait at King's Cross/St Pancras for the walking transfer, and in doing so picked up a cheaper LNER service for your second offence three trains.

Departing at 11.10 & still arriving at 14.34
Still the same 40m wait at PBO and still the same train out of STP with a 38m ‘walk’ between KGX & STP

For the 11.10 departure from Spalding (arriving at Canterbury West at 14.34) on 17th October:
- splitticketing.com offers the 12:10 LNER service from Peterborough to Kings Cross, making the customer wait longer at Peterborough (and watch the 11.48 LNER service from Peterborough to Kings Cross come and go)
- everyone else (so far as I can see) offers the 11.48 LNER service from Peterborough to Kings Cross, making the customer wait longer in London

The first and last legs (respectively from Spalding to Peterborough and from St Pancras to Canterbury West) are the same in both cases.

Think the only (through) advance single fares offered between Spalding and Canterbury West, are ones routed "✠LNER & Connectns".

£33.70 is one of the lower priced advance tiers, albeit perhaps with a fairly limited quota.

So, what fare(s) is/are being offered to the OP if/when the itinerary for the journey is using the earlier Thameslink and Great Northern connection between Peterborough and London? Possibly something that isn't a Super Off Peak Single (= £57.30). Maybe a combination of tickets?

The £44.80 that the OP mentions just happens to be a higher priced Advance single tier, and also routed "✠LNER & Connectns", but would such a ticket ever normally be valid using the earlier Thameslink and Great Northern train from Peterborough?

Or is there some other likely 'explanation' to what the OP asks?

There are different quotas of tickets on different LNER trains.

The 11:48 departure from Peterborough does not have any quota availability lower than ticket type BTS, which equates to a £49.10 Advance fare for Spalding to Boston (I no longer see £44.80, so presumably that tier has sold out)

The 12:10 departure from Peterborough has quota availability for ticket type BRS, which equates to a £33.70 Advance fare for Spalding to Boston.

These tickets are not valid on the Thameslink services.

Trainsplit powered sites, such as the forum's site and splitticketing.com (the latter is not affiliated with the forum) will indeed find cheaper through fares than TOC sites in some cases, as they look at slower journeys that TOC sites often overlook.

I am not sure what "same booking system underneath" refers to, but if it's comparing Silverrail powered sites (e.g. NRE) to FastJP powered sites (e.g. Trainsplit brands), it is not the same system, however the underlying data is the same.

But even within the same journey planner provider (e.g. Trainsplit vs a TVM), then the results still wouldn't necessarily be the same, as each journey planner provider allows customisable options that their customers can configure (e.g. splits on/off, step back mode on/off, intensity of search, retail filters, etc). Results can even differ by fulfilment method (e.g. TOD vs e-ticket)
