I believe Rainford Jn to Kirkby still has traditional token instruments as well as semaphores. The system can be seen in operation in Don Coffey's Wakefield to Knowsley binliner video on YouTube
It looks a bit odd to have manually operated mechanical signalling with electronic TPWS added on to it. I suppose some London Underground lines are the opposite with computer-controlled coloured light signalling controlling mechanical trainstops.
