So the Common Travel Area is basically a lot smaller version of Schengen, So would Scotland be better off in Schengen or CTA

Schengen goes a lot deeper than the CTA.
Things like sharing criminal data and allowing reciprocal rights for police forces in other states, extradition etc.
It forces a degree of cooperation and trust between member states which is anathema to HMG - federal and all that.
It also forces common legislation over travel and immigration.
One of the reasons it failed here was the need for everyone to carry an identity card.

There is also the interesting question of student fees for English students (from England not which course they are studying). As at present any student from within the EU studies for free in Scotland except for those from England.

If Scotland is an independent country within the EU they should not be able to make such a differentiation. Which could mean a lot more students heading north.

They might end up picking a nominal flagbearer airline*, although it's not necessary (the US notably doesn't have a flagbearer).

*although having said that I don't think there are any international passenger airlines that can claim to be at all Scottish.

I believe, Loganair is a seperate company from Flybe, however fly under a franchise agreement.

Yep that's correct. They are a totally different company. I think they used to fly under the BA brand one time.

So if Scotland obtain Independece and decide to all in with the EU they will end up being forced into Schengen and adopt the Euro...

A bit off topic what would happen with the Military, we got the navy base at Faslane, RAF stations and army barracks in Scotland. Would they need to form there own armed services or would they look our Military as part of there defence, I read somewhere ages ago quite a few people dont like Faslane as it i am sure it is a nuclear submarine base

Not just defence though. Scotland has the NHS Scotland. Will they keep it but rename it or get rid of it? Road classification, will they keep the M74 or change it to a scotish thing? Independence is a major issue

I don't think independence would be a key driver for changing the road numbering system. The Scottish Government could change it now, if they wished. (Northern Ireland's road numbering system duplicates numbers on the mainland already.)

In any event, some believe it's only called the M74 (and A74(M)) so that it's not called the M6.

I believe the same applies for those from Wales not just England.

While many might see the advantage of this it would, for example, open the door to the hundreds of people from all over the world currently camping out around Calais.

The entirety of Western Europe, Scandinavia, the Baltic states, Greece, Central Europe and Iceland are in Schengen. I think you over-estimate how much more attractive Britain is than these places for immigrants!

These countries don't have Greggs though! <D

In a post independent Scotland I very much doubt what would become one of the nation's largest and most successful companies would be ousted from operating it's railways.

Would this be the same large and successful company whose share price has declined by more than 75% in the past four years?

Eurostar is owned by no private company. The British share, L&CR, is wholly owned by the DfT, and has been since 2009. (No one noticed it being nationalized because we were all too busy discussing the same happening to East Coast :P)

Or just like DB and SNCF and others run in foreign countries on the Continent? This isn't exactly all that unique of a situation. Indeed the whole idea behind the EU mandated separation of operations and infrastructure is to try and ensure fair competition between train companies so I don't think it's going to be a huge sticking point (assuming both sides are sensible about it at least).
