A single ticket from Penyffordd to Chester would require you to change at Shotton for a direct train from there to Chester. If you are planning on going via Liverpool, you would need to buy a ticket from Penyffordd to Liverpool, and another one from Liverpool to Chester

That's true for Chester, but I was surprised to find fares from Shotton and Flint (which generally takes fares from Shotton) to Crewe via Liverpool, set by LM/LNWR, which undercut the fare on the direct route via Chester (set by ATW).
Penyffordd-Crewe also has the same fare (£14.70 as opposed to £15.00, SDS).
I would never have thought of routeing that way, but it saves 30p.
If the plan is to go by train to Liverpool, and later on go to Chester and get a bus or a lift back to Pen-y-ffordd from there, then a return from Penyffordd to Liverpool would be one possible ticket which covers the train bits. There are others.
