Oyster on GWR

If I use Oyster Card on GWR for the area that GWR allow oyster on, do I pay the GWR fares, or do I pay the fare based on the TFL zone system?

Also do GWR fares count towards the relevant zone cap?

GWR fares within the TfL zones are set by TfL at the same rates as the Underground. And yes, they will count towards the cap.

On this related note, I quite fancy a run on a GWR 387 out of Paddington. Where's the furthest I can go on Oyster?

Nope the peak ones to Maidenhead are additional to the Hayes ones. So Hayes off peak, West Drayton peak, although there aren't many that call at West Drayton yet, as if it is mainly fast services that are 387 operated.
