It seems that one of the negative consequences of getting Southeastern/ Southern to Southwestern joruney pairs be London NOT Underground be:

Every time when Waterloo East is closed, no valid joruneys (e.g. Blackheath to Woking) can be offered online for purchase, making passengers seaming think there are no trains available.

Why can't Southeastern at every engineering work days to add the Lu link to fare system, to allow the fare system to offer the joruneys. For exaple today: add a LU link between London Bridge/Victoria and Waterloo/Vauhall and Blackfrairs to Vauxhall/Waterloo?

I agree.
To be accurate, the OJP shows fares but only via Victoria and Clapham Jn, which may not be the fastest route from all Dartford line stations (I don't plan to check).

Weirdly, using Overground via CLJ and Denmark Hill apparently requires a Travelcard, which suggests the Routing Guide has a glitch as well.

Would anyone using this route be penalised for it? There are no ticket barriers to negotiate when changing trains at either Denmark Hill or Clapham Junction

Edit: I suspect that might comment is redundant. See post #4 below

There are already LU links in the timetable data between all of these stations. The problem is that they can't be used because the ticket is routed NOT UNDERGROUND.

That would be because the ticket is routed LONDON and the Overground route does not pass through any London Terminals.

If so, there must be oversight in fares data then, when during planned diversions on weekends and weekdays late night.
Given that most people buy tickets online, if there are no fares offered, it's very easy to make people to assume that no trains are available.

A good retailer will show the train times and with "no fares" offered. Then the passengers will go to the ticket office to buy a ticket, and get sold the appropriate combination or a Travelcard to enable the journey.

If they have access to a ticket office.

Many people interpret the no fares message, which often reads as "sold out", as though the trains are sold out and they cannot travel on it - so it is important to avoid displaying it erroneously, as it does deter passengers

That's the problem is the retailer. It should say "no fares available" if it can't find a fare which can be validated against the route, but "sold out" if it is the lack of reservation preventing an otherwise valid fare to be sold.
