Last year there was only one train from Edinburgh to Leeds. Is that because there were engineering works?

That link is probably inaccurate.
Compare it with services at BRI for 01/02/2013 and you'll see only a handful of XC services show. http://www.opentraintimes.com/location/BRI/2013-02-01/0000-2359
You're better off using the search facility on Raildar for historic information. I don't have a direct link, scroll to the bottom of the page and search from there on the OPT link you provided I counted 5 XC services calling at EDB for 01/01/2013 but 17 on Raildar.

Just had a quick search at work. It suggest that both EC and XC services are running towards York / Wakefield on NYD. Either direct services or by changing at York (for example).

Yes Edinburgh to Wakefield will be possible on NY day, book early on the EC website for best price, advance tickets should be available in about 4 weeks

Having been to Edinburgh Waverley on 1 January before (2012 to be precise) I can confirm that it's only cross-border services there all day (that's EC, XC, VT and TPE). It's very odd seeing the departures board only half full in the middle of the day.

Northern don't operate in the North East on NYD.
