Is Euston->Limehouse via Northern line and DLR a valid part of a route for this journey or do I have to do Euston Square->Aldgate for Fenchurch Street as the route planner suggests?

Yes, it's valid. Limehouse is one of the locations at which cross-London transfers can be started or finished.

The industry data that journey planners are forced to use only contains a limited subset of all possible cross-London transfers, which doesn't include Euston to Limehouse. This causes journey planners to frequently suggest sub-optimal transfers, but you're not forced to follow the suggested transfer unless you are travelling on an Advance ticket. Even then, realistically no-one is going to care whether you join a non-reservable service such as a c2c service at Fenchurch Street or at Limehouse - it might be a little different if you were talking about boarding a reservable Greater Anglia service at Stratford vs Liverpool Street.

It is an 9 minute walk from Bank to Fenchurch Street, so, this might be nicer if you fancy some fresh air.
