Looking up fares to get to Birmingham for the West Midlands challenge on the 10th August, Looking up on NRE, it shows a 06:07 departure from Lowestoft to Ipswich to go via london, but this Itinery has a 0 minute connection time at Liverpool street from the mainline to the underground and again at Euston, is this a valid itinery?

Yes, the underground "transfer" includes walking times - there's no (public) timetable for the Tube, so it's just done on a total transfer time. Perfectly normal - the time given will be at least the minimum connexion time between Liverpool St and Euston (or whichever stations you're using).

Minimum connection time Euston - Liverpool Street and vice versa is 43 minutes so as long as you allow this amount of time in between your trains it is a valid itinerary. The journey planner should allow this amount of time automatically.

LU timings on these itineraries are not the actual times of trains as LexyBoy says. (Even if they were, you wouldn't know which train's which anyway.)
