With the next general strike due on the 6 June, is this likely to affect Intercites de Nuits services departing on 5 June?

YOu will only know for sure when there, but as a very general rule/experience:yes, and also all overnighters dep. on that 6th. YOu most likely will not want to lie in that prized sleeper (in FR its only couchette thats left) and be stoppen at 0.01 for 24 hrs somewhere in the midst of what perhaps even be some nice wineyards?

IIRC the strike on 6 June was already announced last week.
