how do they work out fares?

just booking a train from sheffield to leicester, i need to go via atherstone and it comes out at £26ish for us,
however if i was to just buy sheff-ather it come out at £40ish
£14 more for a much shorter journey using the same trains?

I'm not sure what ticket you have booked so I can't really comment on that, but generally speaking it is market force that determines the fare.

In your case, Sheffield to Leicester is priced by a different train operator (East Midlands Trains) to Sheffield to Atherstone (Cross Country). Cross Country are probably the most expensive of the train operators, so that might explain the difference.

However, Sheffield to Leicester via Atherstone is not a permitted route. If you are able to get a booking engine to give you tickets via this route, I would suggest that you make sure you also get seat reservations and take a print out of the itinery from the web site you booked on.

Atherstone is not on the way from Sheffield to Leicester, it is on the West Coast Mainline between Tamworth and Nuneaton, I suggest you consult a route map and you will realise why.....

A Sheffield to Leicester ticket is valid on the route via Derby/Nottingham-Loughborough-Leicester (East Midlands Trains London service usually).

Sheffield to Atherstone you do Sheffield-Derby-Tamworth with Cross Country then onto the London Midland service to Atherstone.

it was a standard return, sheffield to leicester,
change at derby,tamworth, (stopping in atherstone) nuneaton onto leicester, £26, using east mids trains, cross country and london mids,
red spotted threw up this price, others didn't throw any options up at all other than sheff-leic direct
however taking the exact same legs but just paying as far as atherstone would have been £14 more
