GTR vs Southeastern

A common theme on here is that Southern, Thameslink, Gatwick Express and Great Northern are all the same TOC, GTR, but how is it with Southeastern? They are always considered separately but aren’t they also the same company? They have a smartcard called the Key and a head office on Grey Street in Newcastle. What is the difference with them?

Probably unrelated but as a Rochester commuter to the North Kent line, right now I prefer South Eastern, they currently run the semi fast service, I'm not looking forward to the long commute, calling at every single station from May operated by GTR, so yeah SE for the win really
