FIP Free Coupon & Sleeper Travel

I will be travelling from Mannheim to Berlin on Sunday 17th August and will use a free box on my FIP coupon for DB. On Sunday night I will be on the Berlin Night Express so no free travel. On Monday 18th August I will be on the CNL service from Copenhagen to Amsterdam (Departs CPH @ 18:46 & crosses the German border @ Flensburg about 22:28 Monday night).

A box on a FIP coupon is valid for two days, so in the above example Sun (17) & Mon (18), will I need to fill in another box for Germany if I remain on the overnight train into the Tuesday morning?

I will have coupons for Denmark & the Netherlands for the beginning & end of this journey.

yes, and that gives you the next day for Germany too.
That CPH CNL is currently not in use in DK, extensive works on single track-it starts from Flensburg, bus to there from some DSB-stop-check yourself for how long that lasts. Sleepers on that train-section are extremely few in nr and in summer always sold out long time before. The seats are very cramped too-old DDR-coach, with large bikes section cut-off.
Check if this might fit you: take a daytime Danish 3-carset via ferry to Hamburg, then use the overnight Hamburg-Kóln (sometimes ICE-set, sometimes normal IC-carset, seats only, ends at FRA, via airport), and either there or in Düsseldorf, use first ICE in morning to come to NL. You will have to leave CPH earlier, obviously.

You will need a new coupon for any travel on DB from 0000 on Tuesday, but as dutchflyer says the CNL train normally only runs from Flensbury southwards during teh summer so check www.bahn.de first!

The CNL is now booked right through to Amsterdam. I have a "Double Herr" Bettplatz for £60 (approx). The ticket states:-

Aufpries Passinhaber (TC 44) PASS no 1080 1186

I assume this is the supplement ticket that I use with my free coupons. That said I will have three coupons, DSB = 1186, DB AG = 1080, & NS = 84, It does not seem that my Dutch coupon has been recorded on the supplementary ticket - will this be a problem? Does this mean that I have potentially been charged a fare for the Dutch part of my journey?

Update

Did not need to show any coupons for this this as the sleeping car attendant stated that the reservation coupon was fine (seemingly as it said Ticket & Reservation on it - if it had stated reservation only he would have wanted tickets also). I will scan & attach later for your perusal.
