I'm looking for TOC maps from the late 90s. I'm primarily interested in TOCs that were later merged or split so I can get a better idea of what services they operated.

Barrry Doe's Rail Operators Maps would help in this regard and are always worth a look as he updates them when things change and back copies are available on his web site - but he only starts in 2005. From that point on the series allows you to see the changes I think you are looking for

see page 2: NATIONAL RAIL PASSENGER OPERATORS’ MAP

this being the oldest on the list

I have copies of Midland Mainline, WAGN, Wessex Trains and Thames Trains maps in their respective timetables from the early 2000s; not really any different from late 90s. I'd have to find time to dig them out (deep in loft) if you'd like a pics. The WAGN one is linked as I gave a couple pics to Project Mapping

'British Railways Atlas of Train Operating Companies' published by Ian Allen in 2000. ISBN 0 7110 2717X. No author.
The introduction give the impression this is the first such atlas, at least as far as Ian Allen is concerned. Up to date to the summer timetable in 2000. Includes Saturday services but not sleepers.

This SPT map from 1998 (two years into the National Express era of ScotRail) may not be what the OP is looking for, but is an interesting period piece nonetheless, given all that has changed between then and now:
