As far as I can tell 390055 has three pantographs in its 11-car formation - why is this? I don't remember 390054 having that?

Yes it does but only carries 2 pantographs. The 3rd well provides room for an extra VCB and some other bits which it needs to carry.

Yes, and the transformer coach takes it feed from the HT line across the roof, so required a VCB and housing equipment.

Well atleast they will have a place to put a DC pantograph if the occasion requires it at some point in the future.
