Since TFL fares will be increasing while NR fares stay locked, will this mean some fares ie Southeastern will be cheaper than TFL or about the same price?

TfL sets the fares from Thameslink between E&C/LBG and FPK/KTN - will these fares rise as well? (Even though other fares on the Thameslink network will stay the same?)

And on the Overground, who sets the fares for the West Anglia services? Wondering if tfl sets these

Sorry, which fares from the Thameslink central core? - certainly those between E&C/LBG and FPK/KTN are managed by RDG under the London Zonal Fares arrangement, TfL are not involved in determining the level of those.

There are some cases where the default route is on the TfL scale, even though you may use a National Rail service. I imagine these will increase if TfL fares do.

An example is Norwood Junction to some Elizabeth Line destinations - the system assumes you go via Whitechapel using Overground, but you can also take Thameslink to Farringdon.
