My wife travelled yesterday from Gatwick Airport to Peterborough on the Thameslink train due to leave at 16:49 and arrive at 19:05. She had split tickets for the journey, which she had bought on 19th November using her Senior Railcard, all as Anytime Day Singles:

Ticket No 43257 GTW-CDS £4.50
Ticket No 43256 CDS-HIT £12.85
Ticket No 43258 HIT-PBO £10.55 total £27.90

The train left 14 minutes late because an incident at Three Bridges had closed all the tracks at Gatwick Airport, lost more time throughout the journey, and arrived 45 minutes late at 19:50.

Will Delay Repay be available for the whole journey, or just for the final leg please?

Even though there's only space for one ticket number on the form?
Yes. You are still making one journey under the National Rail Conditions of Travel, so compensation is based on the total amount paid.

I would enter 00000 or just the ticket number of one of the tickets, combined with the total cost of all tickets.
