On my way from Leeds to Bridlington and decided to split my ticket at Hull as it saved a small amount as I could buy day returns

We got delayed in South Milford for 50 minutes on the Leeds to Hull journey, which means I've now missed the 12:00 service to Bridlington and have to wait an hour for the next one (not ideal as I was short on time there to begin with!)

So do I just send both tickets into TPE and hope for the best?

Send both, as it was your journey from Leeds to Bridlington that was delayed. I've previously submitted a claim to Greater Anglia for a similar scenario, and received the appropriate refund in vouchers for the entire journey.

That should be fine as it is officially permitted to use a combination of valid tickets to complete a journey and your whole journey is delayed. However, bear in mind that the next service to Bridlington arrives there less than one hour after the 12.00 from Hull.

It improves your prospect of success if you take care when completing the TPE compensation claim form.

Make sure you enter -
Ticket type: for example 2 x Off-Peak Day Return (CDR)
Ticket number: in the format 12345 + 67890
How much did you pay for your ticket: total cost of the two return tickets
Advertised departure time: from Leeds
Length of delay: number of minutes late arriving at Bridlington
Journey from: Leeds
Journey to: Bridlington

TPE Delay Replay is payable after a half hour delay.

Anyone know the cause of the South Milford delay?

The TPE passenger charter states:
"If you hold a ticket for a single or return journey, or a weekly Season
Ticket (not Passenger Transport Executive products), and a delay to a
First TransPennine Express service adds 30 minutes or longer to your
journey, we will offer you National Rail travel vouchers for the full cost
of the single leg of your journey that was delayed, i.e. 100%
compensation for single tickets and 50% for return tickets.
If you are delayed for more than one hour, we will offer you National
Rail travel vouchers for the full cost of your entire journey. If you hold a
weekly Season Ticket, we will calculate your compensation on the daily
value of your ticket. Claims must be made within 28 days of the expiry
date of your ticket"

For delays of over an hour, they pay out for 'the full cost of your entire journey', ie clearly both tickets. However, for delays between 30 and 59 minutes, they pay out for the 'full cost of the single leg of your journey that was delayed', which I suspect could either be interpreted as half the cost of each ticket, or just half the cost of the ticket for the delayed part of the journey, ie half the cost of the Leeds-Hull cheap day return.

A number of TOCs have been known to make the argument that the trade off for choosing to split is that if you're delayed, they will only pay compensation for the ticket you were using when delayed. The question's been argued quite a bit in the past on the forum and I don't think there has been a strong consensus one way or another.

Update - Full refund from TPE in rail vouchers 50% as standard then the remainder as 'a gesture of goodwill'

Blamed Network Rail for over running engineering works
