Let's have a look at the original clue:
The 'changed to a 't'' bit refers to the word 'alter', meaning to change something. You can get alter from 'Alder(maston)' by changing the third letter from a 'd' to a 't'. A bit clunky, I know, but still a fun thing that works in more than one way.
The latter part of the clue also works in two different ways. A flag is obviously connected to a ship by a mast, but Aldermaston is also one of the stations on one of FGW's flagship routes (if not the FGW flagship route), namely London-Reading-Newbury-Taunton-Exeter. It's a clever little riddle that is improved when you think about it.
