One more option is a "via City Thameslink" season ticket from St Albans to somewhere like Subiton. It costs £4532 p.a, so an extra £384 on top of the London Thameslink fare.

There are a lot of other stations in south London for which a season ticket from St Albans costs the same amount, if there's somewhere else the traveller would like the ability to go. I only picked Surbiton because going via Waterloo East makes sense to me for a journey via City Thameslink.

I wasn't expecting the spanish inquistion. I'm not going to provide information that could identify their precise movements or employer.

Jubilee line from West Hampstead to Waterloo is £1,500 a year more than London Thameslink and no use anyway as unlike Thameslink it dosent run all night.

Unfortunately Offpeak dosen't work for going home in the morning as last offpeak train is 03.36 off Blackfriars.

Alas Hadders has confirmed that a St A to Queenstown Road ticket is no good as only valid round the north London Line to Clapham Jct.
Obviously, the more information you can provide, the better the response will be. A bit like if someone's working in the London Ambulance Control taking calls about sick people to prioritise a response...

Which matches my first rule of rail travel - it's often cheaper to buy a ticket to somewhere you're not going.

Is there an automated tool for this?

Yes - it's called asking this forum, and useful information will automatically come flooding in...

Is it possible for the fare setter for the flow from St. Albans to London Waterloo East to create a season ticket via City Thameslink? Or isn't that allowed?

National Rail Enquiries once recommended I buy a ticket to somewhere beyond my destination due to it being cheaper - that feature didn’t seem to last too long.

At the moment it seems it’s best to ask someone who understands the ticketing system well for that kind of advice.

Theoretically, yes. However, no such flow exists in the fares database (nor to Charing Cross), so they would require DfT (and probably Southeastern) approval to do so.

But they do appear in the PAYG database, so there is precedent.
