Say I posses a season ticket from W to Y

My normal service calls W X Y Z
The service I want to take instead calls W X Z Skipping off Y.
Am I allowed to take the 2nd service to X. Normally I'd be allowed to break my journey at X but since Y doesn't feature as a stop in the diagram is it still a permitted journey?

Redhill Coulsdon and Purley.
The Thameslinks alternate between stopping at Mertsham/Coulsdon and Purley, Coulsdon to Purley, sometimes it can be quicker for me to head to Coulsdon instead

If you have a season ticket Redhill-Purley you can use any train along the permitted route, which will be the direct route, regardless of where they might or might not stop later. Including breaking your journey at any intermediate station.
Redhill-Coulsdon South on a train that doesn’t stop at Purley is fine, which is what I think you are asking.
If not, please come back with a clearer description of what you are unsure about.

Take it this is Coulsdon South station, and not the similarly named Coulsdon Town station on the Tattenham Corner branch line?

I don't do algebra, but if it's on a permitted route, then you are allowed to break your journey there.

Season tickets are valid for an unlimited number of journeys between any stations along any permitted routes covered by the ticket.
