Sensible answer: Chathill.
Pedantic answer: Glasgow Central (Newcastle to Glasgow via Carlisle and Kilmarnock trains officially run as Northern throughout).
The EMT through trains from Leeds are essentially ECS moves though, getting the HSTs from Neville Hill.
The EMT services always used to be a good way of getting cheap advance tickets from West Yorkshire to London, especially in 1st class, but alas they seem to have disappeared in recent times.

Ah, it seems to be an occasional extension of the normal 0445 from Leicester.
In the days some years ago when I was responsible for diagramming the Chiltern line we had something like an 0515 Marylebone - Banbury and 0725 return.
Don't imagine the 0515 was ever very busy!
At Bank Holidays the 0515 was cancelled, but we then had to arrange an EDMU to form the 0725!!

5 pages and no-one has mentioned the Gatwick Empties which cart around fresh air every 15 minutes for much of the day. Particularly after about 7:30pm when completely empty trains are often seen.

I can't speak about the Kyle line, but the 5 times I have been up to Thurso on the Far North Line (various times of year), it has always been fairly well occupied all the way up the line. Granted, once you get to the second half of the service, the majority are on through to at least Thurso.

5Y73 0530 Glasgow Queen Street to Westerton, which connects with the Caledonian Sleeper to Fort William. Can't imagine this to have many passengers.

Anything with a '5' headcode wouldn't have many passengers 
But do see you meant '2'.
It is the first service of the day to Fort William (including the change onto the sleeper), which arrives at 9.55am. Ideal for day-trippers.

No idea how they decide when it runs, first thought was something to do with the train crew. Based on absolutely nothing, other than thinking I've seen an ECS schedule from Etches park that would otherwise be this.

A couple from ATW-land:
1H78 0336 Chester to Manchester Airport - This probably runs for the same reasons as the TPX services that go to the airport in the early hours; for people wanting to catch early flights.
2D10 0535 Llandudno Junction to Blaenau Ffestiniog - Can't imagaine anyone ever using this :P
1V93 0830 Llandudno to Cardiff Central - The former WAG2 stops nowhere between Shrewsbury and Newport, and as a result of this it is very empty. God knows why it can't stop at some of the Marches stations (this is the only train that non-stops Hereford).
1D97 2140 Holyhead to Chester (SuO) - This would actually be useful on a Friday or Saturday night, when the last eastbound train is a full hour earlier, but on a Sunday it is useless and only runs to get a 175 back to Chester depot.

The 05.50 tends to start filling up from Ribblehead onwards. You would be surprised as to how many people commute from the Northern Dales into Leeds.
