An oddity in the National Rail Journey Planner

Yesterday my son wanted to travel from Dolwyddelan (DWD) to Burnham (Bucks) (BNM) so I used the National Rail Journey Planner to check the changes if he left DWD at 15.11. This showed him changing at Llandudno Junction (LLJ), going forward at 16.25 and arriving in BNM at 06.xx the following morning! Checking the route and changes starting at LLJ leaving at 16.25 produced a quite different route arriving in BNM at 21.09 the same day. Is this sort of anomaly commonplace?

Incidentally, the quicker of two routes found by Bahn leaving DWD at 15.11 ends at BNM at 20.47, though with more changes than the National Rail Journey Planner.

I've just checked the National Rail journey planner, and the itinerary sends you DWD-LLJ-BHM -OXF - BNM. The only issue being arriving in Oxford at 21:14, and not leaving there until 05:03am on an XC service. This itinerary indicates that a connection of over 90 minutes is involved.

Checking the East Coast website, it sends you DWD-LLJ then Chester, Crewe, Reading and onto Burnham. This also involves 4 changes instead of the 3 on National Rail, and I'm presuming that this is what produces the journey via Oxford - as NR attempting to find the simplest route.

What puzzles me is why starting at LLJ and changing at LLJ onto the same train should produce such different routes.
