On Thameslink's site just choose Moorgate as the destination to get the London Underground and DLR Zones 1-2 ticket.

The Red Jet timetable changes on 27 March. I have noticed that sometimes the fares vanish for a few days when this is about to happen.

That's sort of the same issue. You are already behind the gateline at Waterloo East with that route. If you select a route that avoids Farringdon - in affect forcing a tube connection to St Pancras and entering the barriers there, the price goes up!
