The letter you have received today was obviously sent before you sent your reply to the original letter.

I do not think you have to do anything as you have sent your reply which they will now have received and it will be in the queue to be read.

Did you send an email response to the original letter as well as the hard copy sent by special delivery?

The matter of the date on these letters also seems worthy of investigation. Judging by this forum, it seems to be the norm for letters to arrive long after the date printed on them, to the point of there clearly being a systematic failure. The company needs to take this up with its suppliers - with the encouragement of Transport Focus if external pressure is required. There must be a suspicion that they are not being posted in a timely manner or they are even being printed with a retrospective date.

Without giving too much away, I work for another organisation which sends out bespoke letters that require response. We see much the same issue. The problem is that it is taking the Royal Mail a long time to deliver second class post.

You are, as is not uncommon, jumping to a very complicated conclusion and inferring a detailed conspiracy, when there is a much simpler one available, namely that there is a known considerable delay at Royal Mail in delivering second class letters.

I assume the case references are the same?

If you haven’t sent an email reply already, then it would be worth sending an acknowledgement referencing you letter, just to square things up.
