If we have the choice between a 2:11 long route to Waterloo, or a 1:12 long route to Victoria that leaves ten minutes later... is there any reason not to go for the Victoria bound train?

I think you'll find it's 1hr 12 from Portsmouth to Horsham where they attach to the train from Bogner. It's 2hrs 16 from Portsmouth to Victoria.
The Waterloo service, via Guildford, is far quicker

You don’t tell us where you’re getting this information from.
No, the duration isn’t given this way in general.

And you are right. The 1:12 time listed is only to the Horsham point, there's another hour after that.

Don’t forget that the xx55 SWR services that take about 2h 11m go via Fareham and Eastleigh, they‘re not really intended for passengers going from Portsmouth to Waterloo. Via Guildford is always going to be significantly faster than that.
