I am thinking of doing an overnight backpacking trip in Scotland later this year and the most practical way to do it seems to be to use the sleeper in both directions. If I take the more budget price of the shared occupancy room, apparently breakfast can be purchased, but if I am getting off at Blair Atholl at 6:30am, what is the chance that I would be able to get breakfast before I leave the train? There are no places I know of in Blair Atholl where I could get breakfast so if I can't eat on the train, it would mean having to bring it with me.

they should bring the breakfast round in good time if you pre order it.
Agreed, when you board they know where you are getting off (unless you stop short but there’s no need for this) so you can choose a suitable time for breakfast with them.
The only thing to look at would be whether that would inconvenience the other person in your room and whether you may benefit from eating it in the lounge car.

I played for a breakfast when I paid for my sleeper supplement, but the train crew had no record of it. The same happened to my berth mate as well.

If you're sharing with someone, he'll be getting off at the same stop as you so will need the wake-up call anyway.
