I would like to emphasise that I had no intent of evading the fare, and did pay for my journey. I had initially planned to get a later train, however, when arriving at the station, a train to Manchester was still at the platform that I was anticipating to have already left. The train being the 17:42 to MAN was delayed 1.5 mins (Realtimetrains.co.uk) and departed at 17:43½.
Is this true? According to Real Time Trains the next Warrington West - Manchester service is the 18:54. Arriving at a station like Warrington West 70 minutes before you intended to travel isn't very believable.

Pedantically, 1828, change at W Central - but if you are dependent on a bus or a lift, you might arrive unexpectedly early.

Update: I have received a response from TPE. The long and short of the response was that nothing negates my liability in this matter. This i understand. However they considered the mitigation and the circumstances and so have offered to settle the matter out of court provided i pay £10 of the fare 'avoided' and £50 towards costs to date.

Although I didn't actually avoid paying the fare as suggested, I am content with this resolution, as I know this could've been a lot worse, and they didn't actually need to consider my circumstances. I have since paid the £60, and know to avoid making this mistake again!

Thank you all for your guidance, It is very much appreciated.

I guess that price is in line with the charges for Penalty Fares paid promptly (£50), and settlement offers are usually more than Penalty Fare prices, so in some ways this could have been worse. Although no less frustrating for you of course.
Thanks for update.

I guess I'm just relieved that it's not weighing over me anymore.

Given that this has happened multiple times now, you are probably out of chances and if you get caught in breach again, it’s very likely to go to court. Buy before boarding in future.
