I am building a layout and need (unfortnetly) doe to the location of the joists postion of the baseboard run beside the track on the layout.

On a "real" layput, you see the concrete ducts where the signalling runs, and I wondered if anyone knew of a company that made simlar ducting for the model raiwlay which would double up as hiding the cable?

Look up PlastiCard or PlastiStrut. There are further suppliers though.

Go to a large model railway show and there are traders who will sell these products.

If you're going for an authentic look you'll want to make sure the cables you use and thin and not thick multi-strand wires.
