York's a big winner - it must be the furthest north destination to have a regular under 2hr service to London? Most places along the flat areas of the east are winners in being served by the ECML - small towns such as Retford and Grantham having regular direct services to major cities.

The 0819 is a fast service, arriving at 08:40. It's a 23 minute wait outbound and a 26 minute wait coming back.
The connections are at 08:34 and 09:03.
Who cares if it breaks the connection at Virginia Water? That connection is only useful for anyone going Reading way (not many), or roughly to about Richmond.
Anywhere from Putney to Waterloo, it's nearly always quicker to change at Weybridge (even if you miss the connection and have to wait)...

Unfortunately you're quite wrong on a few points there. It would be very hard to justify Piccadilly is a more important station than Leeds on really all the criteria you give.
It is highly debatable whether Manchester is a more important city than Leeds; if it is, its certainly only a little...
Oops - looks like you forgot Leeds! I think it would come down to either Leeds, Birmingham New Street, Waterloo or Clapham Junction for these reasons:
